I want to permanently position the remote control for my head unit in a place where I can easily operate it while driving. The problem is, the infrared transitter cannot "see" the receiver on the head unit. Can I simply extend the leads on the infrared transitter and position it somewhere where it "sees" the receiver in the head unit?

Are there any concerns here?

That's generally how it is done. Take care when desoldering and resoldering and it should be alright.
